From the original series: The Doomsday Machine, for its razor-sharp dramatic tension and timing:
[Full episode, no embedding available]
From The Next Generation: The Inner Light, in which Jean-Luc Picard experiences an entire lifetime on an alien world in the blink of an eye.

From Deep Space Nine: Duet, when Kira Nerys encounters a Cardassian trying to atone for the sins of his people.

From Voyager: Endgame, the conclusion to the series. I like Captain Janeway, but I love Admiral Janeway for her sheer ruthlessness.

I've only seen one episode of the animated series and about a dozen from Enterprise, so I have no favorites there.

I know, I know,it's everyone's favorite. When Captain Picard cries one tear as a Borg, I fall to pieces.
Original series - Kirk's face off with the Romulans.
TNG - Darmok and Jelad at Tenagre. (But there a several in second place.)
Have not seen enough of the other episodes.
Original Series:The Doomsday Machine
TNG:Tossup between Best of Both Worlds and Relics
DS9:The Die is Cast
Voyager:Series Finale
From TNG:
The Inner Light
Tapestry
Yesterday's Enterprise
Chain of Command (I & II)
The Best of Both Worlds (I & II)
Those episodes are some of the best sci fi that's ever been produced.
Definitely "Darmok and Jelad at Tenagre." Head and shoulders above all others.
ST -- "The Trouble with Tribbles" and "Amok Time"
Voyager -- "Tuvix"
ST:TNG -- "The Inner Light"
ST:DS9 -- "Duet"
ST: Enterprise -- "Carbon Creek"
Yeah, Darmok is a great episode. I even had to watch it in seminary for an ecclesiology class.
Balance of Terror is my favorite in the original.
(j)'s is "City on the Edge of Forever"
also "Metamorphasis" and "The Corbamite Maneuver" were pretty good.
